A method and system for detecting abnormal karyotypes are disclosed. An exemplary method can include determining read coverage data, an allele balance distribution of heterozygous SNPs, and a chromosome segment that is not observed for heterozygosity. The method and system may then determine one or more metrics that may be indicative of abnormal karyotypes.
