The present invention relates to a process for simultaneously preparing a lactic acid bacteria nucleotide and a low-molecular weight functional biomaterial having utility in industries related to skincare and cosmetics, and more specifically, to a process for preparing a lactic acid bacteria nucleotide (cubosome) including a low-molecular weight functional biomaterial, the process capable of addressing two tasks simultaneously via a single cell disruption process (2-in-1 preparation method), one of which is to convert a high-molecular weight functional biomaterial to a low-molecular weight functional biomaterial, and the other of which is to elute a lactic acid bacteria nucleotide component. According to the present invention, the process effectively eliminates cytoplasmic proteins and cell wall components inherent to lactic acid bacteria that affect the skin microbiome and the generation of fermented odors of raw materials, and produces a lactic acid bacteria-derived nucleotide in high concentration whose stability is increased by including an exogenous low-molecular weight biomaterial, wherein the lactic acid bacteria-derived nucleotide thus produced can be effectively used as a biomaterial in the cosmetics, food, and drug industries.
