Shotgun proteomics have been used to characterize eight complex gut microbiome samples from healthy and diseased human subjects. This permitted an evaluation of using matched vs. geographically distinct metagenomic information. Preliminary data shows great promise for this technique; both technical and biological reproducibility of the identified metaproteomes were quite good. Protein false discovery rates are very low with the LTQ-Orbitrap when mass accuracies less than 10 ppmcan be obtained. This is essential for whole community microbial proteome measurements. These studies demonstrate the value of a proteogenomic approach for examining the microbial metabolic activities and differences in human gut microbiomes.
