A highly competitive research area in proteomics is protein differential expression analysis. Recently, 2DLC/MS/MS has emerged as an attractive technology for quantitative proteomics. Both labeling and non-labeling approaches have been explored. Among the labeling techniques, iTRAQ has received much attention. In this method, peptides are labeled with isobaric tags at the N-terminus and the lysine side chains; MS/MS fragmentation produces signature ions that can be used to obtain quantitative information. Non-labeling techniques rely on the use of internal standards that are spiked in the sample. In this presentation, we report a comparison of the two approaches for protein differential expression analysis in the MCF7 cell line, and evaluate the performance of these techniques in terms of reproducibility.
