Using comparative genomic hybridization, discloses a method for detecting and mapping chromosomal rearrangements associated with various diseases. It includes a method of determining methods, and the translocation breakpoint to identify the known genomic locus translocation partner. The method of the present invention, the prognosis of diseases involving chromosomal rearrangements may be used diagnostically, and the determination of the predisposition. In another embodiment of the method of the present invention, corresponding to the loci known genomic locus is associated with a particular disease or disease state. In certain embodiments, the disease is cancer. In certain embodiments, the cancer is a leukemia such as myelogenous leukemia.
