A DNA-encoded molecular library, comprising a DNA label. The DNA label comprises a first primer region and a second primer region. One end of the first primer region is connected to a compound. The DNA-encoded molecular library further comprises a short-chain DNA having 15-20 bases. The short-chain DNA is bound to the first primer region, and is connected to a photocrosslinking group at one end proximity to the compound. A compound screening method with the DNA-coded molecular library: incubating the DNA-coded molecular library and a protein target, and then performing light treatment; and performing electrophoretic separation on a product of the light treatment, collecting a DNA label bound to the protein target, and performing DNA sequencing to screen a corresponding compound. According to the method, the utilization of a short-chain DNA realizes a ligand-induced photocrosslinking, the electrophoretic separation removes a compound not bound to a target, and a DNA label bound to a protein target is performed sequencing to screen a compound. The method can be applied in any protein target.
