紫苏EST-SSR分布特征及标记开发

     

摘要

为了解紫苏属植物的遗传多样性,为种质资源的开发利用提供依据,利用软件MISA对从NCBI上获取的5 435条EST序列进行紫苏SSR分析.结果表明:在1 206条EST序列中得到符合条件的SSR为22.19%;共检出1 526个SSR位点,平均覆盖深度为28.87%;EST-SSR有32种重复基元,以二核苷酸重复基元AG/CT最多,占检出总SSR的34.73%;包含低级基元单核苷酸重复、二核苷酸重复和三核苷酸重复,其长度在20 bp以上的EST-SSR有386条.最终设计获得包含单核苷酸重复、二核苷酸重复和三核苷酸重复低级基元的SSR引物723条.%To explore the genetic diversity of Perilla, thus to provide references for exploitation and utilization of germplasm resources, a total of 5 435 EST sequences obtained from NCBI by using the software MISA were used to develop SSR markers.Results: Eligible SSRs were sought out in 1 206 EST sequences, with an occurrence frequency of 22.19%.1 526 SSRs were detected and the average coverage depth is 28.87%.The EST-SSR has 32 types of repeat motifs, among which the di-nucleotide repeat motifs of AG/CT has the greatest number, accounting for 34.73% of total SSRs.Through usability evaluation, 386 SSRs containing repeat motifs from one to three were identified in Perilla EST in which the length is more than 20 bp.Through conducting further primer designs on Perilla EST-SSR, 723 pairs of primer with high utilization value were obtained.
