Protein glycosylation, one of the most prevalent posttranslational modifications in proteins, plays important roles in biological systems. However, due to the complexity and heterogeneity of glycoprotein, current glycoprotein analyses focus mainly on either the identification of glycosites or the released glycans. We have developed Integrated GlycoProteome Analyzer (I-GPA) for high throughput analysis of N-glycoproteome, which combines methods for tandem mass spectrometry with a database search and algorithmic suite. We created novel scoring algorithms with calculation of false discovery rate and label-free quantification method using the summed intensities of top three molecular isotope peaks. The efficiency of I-GPA was demonstrated by the analysis of standard α1-acid glycoprotein and human plasma. We found that I-GPA could make a major breakthrough in glycoproteomics.
