Development of an MS Assay to Identify Breast Cancer Candidate Biomarkers from Formalin-Fixed Paraffin Embedded (FFPE) Tissue

A combination of cryo-grinding and bead-beater homogenization with PBS-4% SDS was optimal for protein extraction from FFPE tissue. Antigen retrieval with heat at 95-100°C for more than 1h does not increase the number of protein identified. The combination of LysC and trypsin does not significantly change the number of protein IDs compared to trypsin alone. Periodate/hydrazide enrichment results in a maximum of proteins identified.
