A method and a device for separating a microorganism are provided to separate efficiently microorganism cells including bacteria cells, fungi cells or virus existing in a biological sample using a non-planar solid substrate. A method for separating a microorganism such as bacteria, fungi and virus comprises a step of contacting a non-planar solid substrate with a sample including the microorganism such as blood, urine or saliva under pH of 3.0-6.0. After the contacting, materials not attached to the solid substrate and other than the target microorganism are washed. A device for separating a microorganism comprises a container including a non-planar solid substrate, a sample injecting portion equipped at the container, and a buffer solution storage portion equipped at the container, wherein the solid substrate is selected from the group consisting of a solid substrate having a pillar structure where a plurality of pillar is formed, a bead-shaped solid substrate and a sieve-structured solid substrate.
