A molecular modeling system and a method thereof under a collaboration virtual reality environment are provided to improve working efficiency, and to enable students to study a process of molecular modeling experiments related to microorganism and biotechnology of each university, as monitoring the process with web browsers. A virtual environment client(100) performs a molecule simulation work for molecular modeling in a virtual environment. A plurality of collaboration clients(104/1~N) monitor a molecular modeling task of the virtual environment client. A molecular modeling server(106) requests distributed processing of 3D location information in accordance with the molecular modeling task of the virtual environment client, and delivers the distributed calculated information to the plurality of the collaboration clients. A distributed processing system(108) calculates the 3D location information through a real-time simulation by the distributed processing technique, in accordance with the molecular modeling task of the virtual environment client, and provides the results to the molecular modeling server.
