There is provided a method for analyzing nucleic acid mutation using an array comparative genomic hybridization technique, which reduces the false positive and the false negative and improves the reliability of the analysis results.;A method for analyzing nucleic acid mutation using array comparative genomic hybridization technique comprising:[(a) a step of bringing a plurality of labeled sample nucleic acids one by one into contact with the plural same probe nucleic acid sets to effect hybridization], [(b) a step of obtaining label intensities F1 to Fn of the sample nucleic acids having been hybridized in each spot of the spots X1 to Xn to which the same probe nucleic acid has been immobilized], [(c) a step of determining whether each of n-1 pieces of comparison values from a comparison value of F1 with F2 to a comparison value of F1 with Fn falls within a prescribed numerical value range or not], and[(d) a step of comparing whether the number of the comparison values having been determine as not falling within the prescribed numerical value range exceeds a prescribed number or not and, in the case of exceeding the prescribed number, judging the spot X1 positive]. n is an integer of 3 or more.
