The present invention is directed to a method for identifying the presence of one or more target nucleotide sequences in a sample involving a nuclease-ligation reaction. In some embodiments, the ligation product formed in the nuclease-ligation step of the present invention is subsequently amplified using the polymerase chain reaction. The ligation product sequence or extension product thereof is detected and the presence of one or more target nucleotide sequences in the sample is identified based on the detection.
