The present invention provides a pharmaceutical composition for preventing or treating autoimmune diseases, comprising human bone marrow-derived mesenchymal stem cells as an active ingredient. The human bone marrow-derived mesenchymal stem cells of the present invention exhibit effects of preventing or treating autoimmune diseases by having no toxicity, suppressing the generation of anti-dsDNA antibodies, proteinuria, and total IgG, inhibiting the proliferation of T cells and B cells, and inhibiting cytokine expression of T cells. Lupus causes inflammation in a kidney by autoantibodies and immune complexes, and increases the infiltration of immune cells. Therefore, the administration of the human bone marrow-derived mesenchymal stem cells of the present invention reduces the infiltration of immune cells into the kidney, thereby exhibiting effects of preventing or treating the lupus.
