The present invention relates to a control system for a flexible substrate and a roll-to-roll printing system using the same and comprises a flexible substrate, a first roller unit, and a second roller unit. The first roller unit includes a first roller fixing one end of the flexible substrate, and a first drive shaft and a first rotary shaft fixed to both end portions of the first roller, respectively so as to transfer driving force and rotate. The second roller unit includes a second roller fixing another end of the flexible substrate as spaced apart from the first roller with a predetermined distance, and a second drive shaft and a second rotary shaft fixed to both end portions of the second roller, respectively so as to transfer driving force and rotate.
