The invention relates to medicine, phthisiology and medical microbiology and can be used for identifying clinically significant strains of Mycobacterium tuberculosis, including multidrug resistant and extensively drug resistant strains and also strains with altered virulence, when working with patients. The invention comprises a novel method of genotyping strains of M.tuberculosis which is based on single nucleotide polymorphism of type II toxin-antitoxin system genes of the vapBC, higAB and mazEF superfamilies. The use of proposed pairs of oligonucleotides can be viewed as a method for diagnosing isolates of M.tuberculosis when treating tuberculosis, establishing an epidemiological picture and identifying new resistance and virulence genes. The present genotyping method is not restricted to the use of the above-mentioned genes only: combinations of other toxin-antitoxin system genes for which corresponding oligonucleotides are constructed can be used. The proposed method enables the accurate and rapid gentoyping of microbacteria in PCR mode, real-time PCR mode and multilocus PCR mode with subsequent sequencing, inter alia, in the MiSeq System ("Illumina", USA) and the GS Junior System ("Roche", Switzerland).
