The invention relates to medicine, phthisiology and medical microbiology and can be used to identify clinically significant strains of Mycobacterium tuberculosis, including those with multiple and extensive drug resistance, as well as with altered virulence when working with patients. The invention includes a new method of genotyping M.tuberculosis strains based on single nucleotide polymorphism of the genes of the toxin-antitoxin type II systems of the VapBC, HigAB and MazEF superfamilies. The use of the proposed oligonucleotide pairs can be presented as a method for diagnosing M.tuberculosis isolates in the treatment of tuberculosis, drawing up an epidemiological picture and identifying new resistance and virulence genes. This method of genotyping is not limited to using only these genes, combinations of other genes of the toxin-antitoxin systems can be used and the corresponding oligonucleotides are designed for them. The proposed method allows accurate and fast genotyping of mycobacteria in PCR mode, real-time PCR, multilocus PCR with subsequent sequencing, including in the MiSeq system (Illumina, USA) and GS Junior (Roche, Switzerland).
