In the present investigation, robustness of the PCR based molecular markers was tested for the determination of cytoplasm type and genotypes at Ms locus in 80 genotypes of short day onion populations. Markers, orfA501, accD and 5'cob could distinguishnormal (N) and sterile (S) cytoplasms but accD was more accurate and easy to analyze. The constitution of Ms allele in these genotypes was different when analyzed with nuclear markers OPT, PsaO and AcPMSl. The PsaO marker was more accurate in case of our onion population as the results obtained matched with the phenotype. Arka Kalyan population contained 96% S cytoplasm with 94% ms/ms and Arka Niketan had N cytoplasm with 96% ms/ms. Similarly, Bhima Super consisted of N cytoplasm with 90% plants havingms/ms. Therefore, depending on cytoplasm type and nuclear Ms locus of the plants, we identified some promising genotypes which can be developed into male sterile, maintainer and restorer lines and subsequently utilized for onion hybrid production.
