Perfect innovation management system is the powerful weapon of small and medium-sized enterprise to deal with complex changeable market environment, obtain and maintain advantage competitive position . Starting from the connotation of "scientific research" collaborative innovation , and through the analysis about the innovation bottlenecks of the small and medium-sized enterprises based on several cooperative innovation modes existing nowadays, the paper puts forward a all-round cooperative innovation new model of "Six one" about interdependence and common development of behavior main bodies, such as government department, the enterprise group, institutions of higher learning, scientific research institutions, target users and intermediary agencies.
