The advantages of having "matched" metagenome - metaproteomes is important for (i) sampling sequence diversity in a sample and (ii) comparing genes present in the genome with protein actually expressed in a sample. Improved lysis methodology and instrumentation (ie, LTQ-Orbitrap-Velos) have provided unprecedented capabilities in the depth and quality of metaproteomic information. This technology provides substantial improvements in sensitivity, speed of mass measurement, and depth of dynamic range over existing instrumentation as shown previously (Table 2 and 3). By increasing our ability to identify more peptides from a MS run, better predict peptides with metagenomes and better predict metagenomic ORFs, we are now in a position to compare our metagenomic and metaproteomic results to understand what protein functions might be indicative of CD. These results emphasize the value of using an integrated metagenomics / MS-based proteomics as a strategy for developing the experimental and computational pipeline to identify and characterize protein biosignatures in human habitat-associated microbial communities.
