An integrated metagenomic / metaproteomic approach is quite powerful for examining the human gut microbiome, providing information about both microbial and human proteins. This approach can be used to examine microbiome reestablishment and resilience in post-surgery Crohns Diseased humans. Longitudinal studies of the human gut microbiome composition, as determined by measurements from temporal human fecal samples, is a useful method for focusing on microbiome metabolic changes over time. Given the large amount of variability between individuals, we propose that longitudinal studies looking at the same individual over time might yield more meaningful information about microbes affect on host biological function. Reasonably deep proteome measurements, for both microbial and human membership, both a starting point for metabolic mapping, which can be probed at broad gene ontology or more focused KEGG pathway levels.
