We present a global study that elucidates the effects of deubiquitinase (DUB) deletion on global protein expression profiles in S. cerevisiae. Ubiquitin (Ub) biology is highly complex; as such, classical biochemistry methods are unable to efficiently investigate global protein alterations resulting from perturbations of members of the Ub pathway. We combined quantitative mass spectrometry and genetic-based technologies to generate a comprehensive understanding of Ub cell regulation and protein homeostasis in nine DUB KO yeast strains. Our approach allowed us to validate novel biological roles for characterized DUBs through analysis of direct and indirect effects caused by the deletion and overexpression of individual DUBs.
