We developed a strategy to calculate the site specific stoichiometry of Lys acetylation in mammalian cells and validated it using BSA and synthetic petides. We further performed extensive fractionation and strengthened our algorithm for peak selection, which significantly improved the specificity and confidence of the analysis. Application of the strategy identified the absolute stoichiometries over 600 sites in HeLa cells. Analysis of the HeLa cells with the treatment of HDAC inhibitors, sodium butyrate, identified site specific dynamics of Lys acetylation stoichiometry in response to the treatment.
