ETD provides product ion data for alternative peptides to CAD and forms a robust platform for use in proteomic analyses. Long gradients (6h) can help generate similarly high-quality identification data to running multiple salt fractions from SCX, and require significantly less upstream sample processing. Protein 2D-HLPC (IEX/RP) is highly reproducible and generates fractions which are compatible with downstream mass spectrometric analysis. MALDI pre-screening is valuable to target protein fractions for ETD-PTR. ETD/PTR can generate sequence-specific fragmentation data from intact protein ions bearing PTMs and of reasonable size (8-45 kDa) at low pico- to high-femtomole levels using an ion trap mass spectrometer.
