The model of the molecular diffusion of a single DNA base molecule of cytosine through the nanoporous membrane of a solid thin film has been developed and subsequently compared with the uracil base molecule of RNA. The molecular dynamics (MD) method has been used for the atomic level modeling of the cytosine(C) and uracil(U) molecules and the structure of nanoporous Si membrane. The force field potential for the base C and U molecules was adopted. With the planar structure of base molecules and cylindrical symmetry of pore, the two-dimensional simulation was used. The transverse force field of the base molecule inside of nanopore has been estimated. The dynamical characteristics of the molecular diffusion through nanopores were studied as functions of translational and rotational temperature and pore width.
