Because of the introduction of rotating mechanism, rotation inertial navigation system not only changes the traditional form of error propagation, but also produces new error sources, and rotating shaft fluctuation is a kind of error forms. The formation mechanism of the rotating shaft fluctuation is briefly described in this paper, and the influence of the radial error of rotating shaft to the rotation inertial navigation system caused by the rotating shaft fluctuation is analyzed in detail. On this basis, the compensation method of the combination of the spectrum analysis and the least square estimation is adopted to effectively eliminate the influence of the rotating shaft fluctuation on the output of the rotation inertial navigation system. This method has been applied to a certain type of rotation inertial navigation system which proved the correctness of theoretical analysis and the feasibility of engineering practice.
