More and more miRNAs have been identified by the next-generation sequencing platforms. The SOLiD System, which is capable of highest throughput, relative shorter read length and an error-checking mechanism, is appropriate for miRNAs sequencing. Here we implemented an efficient data structure (tries) for analysis of SOLiD miRNAs sequences. The tries offer searches with costs which are independent of the size of sequences being searched. Also the characteristic of miRNAs is suitable for construction of tries. Our experiments show that the data structures of tries not only speedup the procedure of searching, but also save space of memory. Above all, this method based on 2 - base color insures high accuracy.
