The circulation filtration culture system 100 using beneficial bacteria according to an embodiment of the present invention comprises: a first breeding water tank 111 supplied with beneficial bacteria that decompose aquaculture organisms, breeding water, and pollutants including wastes of the cultured organisms; an aeration tank 120 for receiving breeding water in which contaminants are decomposed by the beneficial bacteria from the first breeding tank 111 and supplying oxygen to the breeding water; a skimmer 130 for receiving breeding water supplied with oxygen by the aeration tank 120 from the aeration tank 120 and removing first contaminants including organic matter and carbon dioxide in the breeding water; a filtration tank 140 that receives breeding water from which the first contaminants have been removed by the skimmer 130 from the skimmer 130 and removes second pollutants containing nitrogen compounds in the breeding water; and a first circulation member receiving the breeding water from which the second contaminants have been removed by the filtration tank 140 from the filtration tank 140 and supplying the breeding water to the first breeding tank 111 .
