A gene data query method, system and device, and a storage medium. The method comprises: equally dividing a sequence under test into x+t seeds, and equally dividing a reference sequence into x+t sub-sequences; determining each matching position of each seed; performing left expansion and right expansion on each determined matching position, and during expansion in either direction, when an editing distance reaches x or expands to the tail of the sequence under test, ending the expansion in that direction; determining an extension quality score corresponding to the matching position according to an extension length and the editing distance of each matching position; and filtering out a matching position, the extension quality score of which is lower than a preset quality score threshold value, and on the basis of filtered matching positions, determining the position of the sequence under test in the reference sequence. By means of the solution of the present application, gene data query efficiency improvement is facilitated, and precision is ensured.
