Disclosed herein are novel methods for use in the analysis of nucleic acids. Uses disclosed include polynucleotide expression analysis and detection of single nucleotide polymorphisms. Also provided are diagnostic methods and kits for conducting the disclosed methods. For each target polynucleotide, a pair of specific sensor probes having a partion that is complementary to said target polynucleotide and a partion comprising a common primer binding site, is provided. The complementary partions on sensor probes are immediately adjacent on the target polynucleotide. After hybridisation, the sensor probes are ligated, amplified and detected with detector oligonucleotides that hybridise to the amplified sensor probes.
