PPROBLEM TO BE SOLVED: To provide a method for designing a primer-probe set rapidly and accurately identifying a variety of the target sequences. PSOLUTION: The invention relates to the method for designing a primer-probe set comprising (a) producing a set of sequence containing lower rank sequence by carrying out degradation of a plurality of the subject sequences staggering on every one pair of bases according to a standard, (b) selection of two sets most rich in content of homologous lower rank sequences above a predetermined level by comparing above mentioned plurality of the lower rank sequences, (c) selecting a group of sequences composed of the homologous sequences contained in the two lower rank sequence sets as a common lower rank sequence set and selecting the sequences excluding the above mentioned sequences as a probe, (d) repeating the step (b) and the step (c) until the absence of the homologous lower rank sequences more than a standard level in the lower rank sequence sets making a plurality of sequences excluding the above mentioned two lower rank sequence sets and the common lower rank sequence set as the target, and (e) selecting lower rank sequences of the common sequences set free from homologous lower rank sequences more than a constant level as the primer.
