A fuel cell super cap hybrid vehicle adopting a battery system and a control method of distributing power thereof are provided to more efficiently and actively drive a fuel cell super cap hybrid system in super cap precharging and regenerative braking current chopping. A fuel cell super cap hybrid vehicle adopting a battery system includes a motor(20), a fuel cell(10), a super cap(30), a battery(40), a DC-DC converter(66), an auxiliary machinery(60), a power distributing device, and a controller(50). The super cap charges power of the fuel cell and supplies the charged power to the motor. The auxiliary machinery receives and stores the power from the fuel cell to supply the power required for the vehicle. The power distributing device distributes the power of the fuel cell and the super cap. The DC-DC converter includes an inductor, a first switch, and a second switch. The inductor is connected to the battery. The first switch is connected between the inductor and the power distributing device. The second switch is connected between the battery and the first switch.
