Provided is a composition including a fibroblast activation protein alpha(FAPalpha) which separates a mesenchymal stem cell from an adipose tissue, peripheral blood and a bone marrow. A composition for separating a mesenchymal stem cell has a fibroblast activation protein alpha(FAPalpha). The FAPalpha is a monoclonal antibody or polyclonal antibody. A bead, ligand or enzyme for separation is connected to the FAPalpha. The ligand is selected from the group consisting of biotin, avidin, and streptavidin. The enzyme is selected from the group consisting of luciferase, peroxidase, and beta-galactosidase. A method for separating the mesenchymal stem cell is composed of the following steps of: contacting the FAPalpha to a sample cell; and confirming an antigen-antibody complex.
