A magnetic cell sorting system is provided to rapidly separate cells with a small amount of samples by using microfluidic channel and electroinduced magnetic field and to control optimum temperature of cells within a channel using joule heat of electromagnet. A magnetic cell sorting system comprises silicon wafer(200); a channel part(300) which is positioned at the top of the silicon wafer and includes a micro channel(310) where a cell sample is injected; an electromagnet part(100) which is positioned at the bottom of the silicon wafer and generates induced magnetic field necessary for cell separation. The electromagnet part comprises a conductor coil, insulating layer and paramagnetic sieve plate.
