PROBLEM TO BE SOLVED: To provide a method for determining a DNA methylation degree, which is superior in quantitativity and is easy and is capable of measurement in a short time.SOLUTION: A method for determining a methylation degree of an entire genomic DNA by a single-molecule fluorescence analysis method includes a step (1) of fragments a genomic DNA picked up from an analyte by restriction enzyme treatment to obtain a fragmented genomic DNA; a step (2) of reacting the fragmented genomic DNA and a fluorescence-labeled methylated DNA-binding protein with each other; a step (3) of measuring a fluorescence intensity of fluorescent molecules in a reaction solution by the single-molecule fluorescence analysis method to obtain a translation diffusion time of fluorescent molecules; and a step (4) of determining a methylation degree of the entire genomic DNA by the obtained translation diffusion time.
