The present invention relates to a method for identifying plants having a reduced caffeine content, and to a method for generating plants having a reduced caffeine content, and is useful not only for evaluating the success of site-directed mutations, but also for assisting the selection of decaffeinated progenies in populations resulting from directed breeding. The method of the invention is based on the existence of 3 specific SNPs in determined positions of the alleles of the sequence that codes for the enzyme caffeine synthase. The invention also relates to oligonucleotides such as primers and probes used in the method of the invention, and to plants having a reduced caffeine content.
