The present invention relates to a method for producing 1,3-propanediol using a microorganism variant with a deletion of a 2,3-butanediol synthetic gene and, more specifically, to a variant microorganism wherein, in a microorganism having an ability to produce 1,3-propanediol from glycerol, a gene coding lactate dehydrogenase and a gene of an enzyme involved in the synthesis of 2,3-butanediol are deleted, and a gene coding pyruvate decarboxylase and a gene coding aldehyde dehydrogenase are inserted or amplified; and to a method for promoting the production of 1,3-propanediol by using the variant microorganism. The use of a glycerol fermentation microorganism variant according to the present invention can remarkably increase the production of 1,3-propanediol while maximally suppressing the production of 2,3-butanediol.
