The present invention relates to a device for detecting the structural variation of a chromosome and a control method thereof comprising a yielding unit which yields the sample of an object; a first calculating unit which analyzes the genetic information of the sample; a second calculating unit which compares the result of the first calculating unit with the sequences of a reference chromosome; a detecting unit which detects the structural variation of the chromosome from the comparison result of the second calculating unit; and an outputting unit which defines the structural variation of the chromosome yielded from the detecting unit as a node and an edge based on a breaking point. The present invention is provided to accurately define the variation of the genetic information of the sample and build data, thereby typing the information related to the variation and easily building massive data.
