In order to efficiently and accurately build a causal structure among measurement information items of a system when an abnormality is detected in the measurement information items, this causal structure estimation system comprises: a system information collection means that collects the measurement information items of systems to be measured; an abnormality detection means that detects whether there is an abnormality in the measurement information items collected by the system information collection means; and a causal structure estimation means that builds a causal structure that is a collection of relationships among the measurement information items by analyzing the relationships between the measurement information items collected by the system information collection means, on the basis of the system structure information of the systems to be measured. The causal structure estimation system integrates causal structures built in a fixed time-period analysis phase and causal structures built in an abnormality analysis phase.
