The present invention relates to a mobile sensor platform-based underwater navigation method and system and, more particularly, to a navigation method and system capable of being used as an underwater navigation system by utilizing a smart phone platform (conventional smart phone and other Android operating system-based terminals) which has most of the current worldwide mobile phone market share. A method for controlling a mobile sensor platform-based underwater navigation system according to an embodiment of the present invention comprises the steps of: inputting information on a user's diving point using global positioning system (GPS) information on the water surface so as to record the diving point as the origin; after the user has dived into the water, recognizing information on the user's movements with reference to the recorded origin using one or more of an accelerometer sensor, a gyro sensor, a geo-magnetic sensor, and a pressure sensor; and generating data into a three-dimensional navigation map by calculating in real time a relative distance to the diving point for all movement paths after the user's diving into the water using the recognized movement information, and storing the generated navigation map.
