The present invention relates to a method for analyzing a base sequence of a gene target region, and a composition for analyzing a base sequence of a gene target region using the same. According to the present invention, a short target region with multiple mutations is efficiently and accurately amplified and analyzed. Specifically, the method in the present invention controls amplification of the short target region using a restriction enzyme, polymerase, and reaction temperature to obtain different amplification products having the same synthesis start point and various end points. The mass of the products is analyzed to enable the analysis of a base sequence of a short gene target region.
