A recombinant nucleic acid sequence, as shown in SEQ ID NO.3, of parasitic phytophthora-encoded ω-3 fatty acid desaturase, a carrier containing ω-3 fatty acid desaturase, recombinant saccharomyces cerevisiae and recombinant mortierella alpina which contain the carrier, and a construction method of a recombinant engineering strain. According to the use of the recombinant saccharomyces cerevisiae in the biosynthesis of polyunsaturated fatty acids, the recombinant saccharomyces cerevisiae can catalyze C20:4 Δ5,8,11,14 into C20:5 Δ5,8,11,14,17 at room temperature, and the catalytic efficiency reaches 65%. The content of EPA in a fermentation product of the recombinant mortierella alpina reaches 31.5% of the total amount of fatty acids.
