The present invention relates to a method for detecting Cochlodinium polykrikoides using nuclease protection assay integrated sandwich hybridization, and to a detecting kit. In particular, the present invention relates to a method for detecting Cochlodinium polykrikoides contained in a sample by performing nuclease protection assay integrated sandwich hybridization (NPA-SH) by using a nuclease protection assay probe, a capture probe, and a signal probe, and to a kit for the same. According to the present invention, Cochlodinium polykrikoides can be very accurately detected from a sample separately from other microalgae, and quantitative detection is also possible. Accordingly, a possibility of hypertrophied of Cochlodinium polykrikoides can be predicted, and maintaining a stable marine ecology can be helped by preparing for the possibility.
