Disclosed are a system and a method for selecting a suitable site for a clean groundwater reservoir. The system for selecting a suitable site for a clean groundwater reservoir, which recommends a suitable site for a clean groundwater reservoir for storing surplus surface water during the rainy season to replace scarce water resources, thereby preventing the leakage of the water resources and utilizing the stored water during the dry season. The system for selecting a suitable site for a clean groundwater reservoir comprises a suitable site candidate selection unit, a groundwater flow model configuration unit, and an optimal model selection unit. The suitable site candidate selection unit receives alluvial distribution data, digital elevation model (DEM) data, aquifer characteristic data, and aquifer shape data and selects a suitable site candidate of the clean groundwater reservoir by applying a GIS-based total solution technology. The groundwater flow model configuration unit configures a MODFLOW-based groundwater flow model by using the location of an injection well and a pumping well and injection and pumping schedule optimization variables, which are individually configured for each suitable site candidate, based on rainfall event data provided from the outside and an injection method selected by the outside when the groundwater reservoir candidate and the aquifer characteristic data corresponding to the groundwater reservoir candidate are selected by the suitable site candidate selection unit. The optimal model selection unit selects an optimal MODFLOW model corresponding to an optimized underground reservoir by applying a genetic algorithm (GA) to the MODFLOW-based groundwater flow model.
