Methods of detecting multiple nucleic acid targets in single cells throughindirect capture of labels to the nucleic acids are provided. Methods ofassaying the relative levels of nucleic acid targets through normalization tolevels of reference nucleic acids are also provided. Methods of detectingindividual cells, particularly rare cells from large heterogeneous cellpopulations, through detection of nucleic acids are described. Relatedcompositions, systems, and kits are also provided.
