The present invention relates to a molecular marker and a primer set for discriminating Codonopsis lanceolata and Adenophora triphylla, and uses thereof. The InDel molecular marker based on a chloroplast sequence and the primer set for amplifying the molecular marker allow a user to simply and rapidly discriminate Codonopsis lanceolata and Adenophora triphylla, thereby effectively preventing the mixed uses of the Codonopsis lanceolata and Adenophora triphylla. The InDel molecular marker includes a polymorphic nucleotide consisting of a nucleotide sequence of SEQ ID NO: 1 and SEQ ID NO: 2, which shows insertion / deletion polymorphism for the Codonopsis lanceolata and Adenophora triphylla.
