The present invention relates to a purifying method of an enzyme used in a polymerase chain reaction and, more specifically, a method for substantially removing exogenous contaminating DNA by treating ethidium monoazide (EMA) or propidium monoazide (PMA) to a fraction including an enzyme used in a polymerase chain reaction. According to the present invention, by effectively removing exogenous contaminating DNA caused from a host cell, it is possible to provide a highly-reliable result by excluding a false positive result due to a contaminated nucleic acid when the polymerase chain reaction is performed by using the enzyme.
