The present invention relates to a system for diagnosing and verifying a free trade agreement (FTA) origin certificate, which determines the accuracy of information written in an origin certificate which certifies an origin status and is difficult to be written due to relatively various, complex, and changeable rules of origin in accordance with the harmonized commodity description and coding system, FTA, act on a special case of customs law for FTA, and the enforcement ordinance and enforcement regulation thereof. The system of the present invention comprises: an origin diagnosis and verification server for recording and managing information on an origin certificate converted and input from the origin certificate written by the rules of origin of FTA, as orignal information, and comparing the same with reference information to determine whether to be written without an error; a linking system connected to the origin diagnosis and verification server via a network, including a domestic customs administration system, a business system of a company of production, manufacturing, and exportation/importation of a country concluded for FTA, and a business system of a customs corporation and a customs office for executing a trade business of the country concluded for the FTA or supporting the same; and a user computer each connected to the origin diagnosis and verification server and the linking system via a network, and including a terminal computer used by an employee who is in charge of a customs administration of the country concluded for the FTA, a terminal computer used by an employee who is in charge of a customs administration business in the company of manufacturing or exportation, and a terminal computer used by an employee or a licensed customs agent of the customs corporation and the customs office for executing or supporting a trade business.
