The present invention relates to a HACCP implementation check management method and a system thereof and, more specifically, to a method and a system which may provide an implementation notification to an implementation manager according to a schedule by documenting a HACCP implementation check table in a cloud to implement HACCP certification requirements in a food factory. To this end, according to the present invention, the HACCP implementation check management method is performed by a cloud server in the HACCP implementation check management system. The method includes: a step of creating and saving a common check table questionnaire with a question and answer format by disassembling the common check table; a step of creating and saving a differential check table questionnaire with the question and answer format by disassembling the differential check table; a step of creating an implementation questionnaire from the common check table questionnaire and the differential check table questionnaire based on a task implementation designation schedule by customer included in information of HACCP requirements of a HACCP certification agency; a step of transmitting the implementation check table questionnaire to an implementation manager terminal of the HACCP certification agency; a step of creating and saving an implementation confirmation document by receiving answers for the implementation check table questionnaire from the implementation terminal; and a step of creating and saving an approval document for the implementation check table confirmation document when the implementation check table confirmation document is approved by an approver terminal of the HACCP certification agency.
