The present invention relates to a method for preparing induced pluripotent stem cells (iPSC) and embryonic stem cells (ESC), both the cells having a reduced expression level of HLA, which is a cause of immune rejection upon transplantation of cells, tissues, and organs, a method for preparing mesenchymal stem cells (MSC) by using the novel differentiation method of iPSC, and a cell therapy product using the iPSC, ESC, and/or MSC. Using the HLA gene-deleted MSC prepared in the present invention, various kinds of cells that do not cause immune rejection can be prepared, and they can be used for therapeutic purposes in future.
